ECC 6 technical upgrade from 4.6c

We have in our sandbox ECC 6. (A few of issues). Any pointers on any is
appreciated!

1. 
I am missing WF containers elements after conversion and can't find a
pattern. 
Is there any utilities to run to compare old / new?

2.
Deadline Monitor running but not picking up deadlines.
I had this up and running last month. Now, it is "running" but 
my deadlines are not triggering.
