You are not on version 4.6 I assume, since you can make changes without a
new version being generated. In 4.6 a new version will be generated
automagically when you transport to a system where there are active WFs in
the existing version (if I have understood it right).
 
As long as you haven't made any significant changes everything should be
fine. Significant changes: flow changes (new steps, removed steps, modified
outcomes, new container elements used in the new steps etc). What you can
do is limited, but a change in binding, or even replacing a task should be
fine.
 
You can figure out what happens by answering the questions:
- have I made any changes which requires information not already present?
- could I trap/confuse running workflows because the flow has changed?
 
Another option is to write a (not so) small program which finds all running
instances and restarts them, performing automatically the already executed
steps with the correct outcomes. Good luck :-)

Our problem is that We need to make the changes and apply those in to
productive system and the active Workitems have work with this new
functionality, again, We just made the changes with no versions, just over
the active version.
