Hi Aran,
     One thought - When you updated your personal cert, did you use a fresh copy of CertAid?  If not, you might want to get a fresh copy and give it a try:  https://downloads.mit.edu/released/certaid/latest/CertAid.zip

     Be sure to let CertAid update your identity preferences - that should at least resolve the warnings for MIT web sites, maybe for the problem in general as well.  Hope that helps!
