Hi Carolyn,
I've had very similar, if not identical, issues, and I think the issue is actually a UI bug in Mail.app. Here's how to tell:
1) Read, move, or delete a message.
2) Verify the annoying behavior, i.e., the message still shows up in your inbox.
3) Click on a different mailbox, i.e. Drafts or Trash, then click on Inbox again.
4) Does the message still appear? If not, you're experiencing a bug I have seen reported numerous times and that will hopefully be fixed in an update to Mail.app.
If not, there might be something deeper causing the issue, but I have found it to be a UI issue in my case. Your config looks just like mine, btw.
I also go nuts with the way the UI fails to behave when dragging messages into an archive folder or multiple-selecting messages. iCal integration also seems to suffer random fits of pique, too, but I haven't been able to find a common thread to these issues.
Unfortunately, those of us who switched to Lion during the Exchange migration get to deal with debugging two sets of changing variables :) It would be interesting to hear from other macpartners who use Mail.app with non-exchange accounts - do you have similar issues?
