Have you tried another mail client, including WebMail, to see if it is 
your mail
that's actually blown away or the Mail.app configuration on your machine? The
whole point of IMAP is to keep stuff on the server, and if the mailbox on-line
is fine, then it may be just a matter of blowing away your Mail.app settings
and re-configuring to connect to the MIT IMAP server.
