Transferring a client to another system - effect on workflow

Hello everybody,
 
One of our customers wants to transfer a productive client to another system
in the future.
They have several R/3 systems and want to merge them into one big R/3 system
next year.
 
They want to know if running workflows just continue to run after the
transfer has happened !!!
 
I assume that it isn't that simple because the workflow instances do contain
the logical system,
but if a customer wants to do this sort of thing, is there a way to restart
the workflow instances?
Has anybody had the same kind of experience before and how could the
situation be dealt with?
