imaging of cells in flow.  Up to six simultaneous fluorescence,

Title: " Mapping the cell: Innovative Tools for Microarray Data "


Abstract:
NimbleGen Systems, Inc., has developed and reduced to routine practice an 
exciting and innovative technology, called MAS, for the production of high 
density (390,000 features) DNA microarrays.
The technology is based upon the in situ synthesis of the desired 
oligonucleotides probes, using standard phosphoramidites chemistry, except 
for the difference that the protecting groups are photolabile. Per se, this 
approach is not entirely novel; the difference, however, in our case, is 
that masks are not required to direct the selective addition of bases to 
specific features on the microarray. The light activation beam is instead 
focused on the desired feature by being reflected by electronically 
actuated micromirrors.
Our MAS technology allows for extreme flexibility in the design of the 
array. In addition, features of different sizes can be produced 
simultaneously on the same array. Finally, due to the high coupling 
efficiency of the synthesis protocol, oligonucleotides probes of 70 base - 
and even longer - can be routinely produced.
NimbleGen Systems Inc. is using its MAS technology to address a number of 
crucial applications:
- Gene expression analysis
- Comparative Genome Hybridization
- Resequencing
- Transcriptional activity determination (based on chromatin 
immunoprecipitation)
- Toxicology and Pathology
- Microorganisms screening
Examples of each of these applications will be presented during the lecture.

Bioinformatics Core at BIDMC Genomics Center

Abstract
In the first part of the talk, I will present the bioinformatics efforts at=
=20
BIDMC Genomics Center. We have developed a web portal to store,
visualize, analyze, and export various types of biological data in addition=
=20
to two stand-alone tools STAGE (Statistical Analysis of Gene
Expression) and SAM-DT (Significance Analysis of Microarray Data Trees). I=
=20
will briefly talk about these with sample data sets and give pointers for=20
future research.
In the second part of the talk I will present an introduction to the=20
"networks approach" to biological pathways and try to give some historical=
=20
and scientific perspective on the topic with an emphasis on the application=
=20
of these ideas to time series microarray data.

Linking Mechanics to Biochemistry in Biology and Medicine: Understanding
Molecular and Cellular Behavior with Nano-/Micro-technology, Controls
Approaches and Computational Biology

Abstract: The link between mechanics and biochemistry has been implicated in
a myriad of scientific and medical problems, from orthopaedics and
cardiovascular medicine, to cell motility and division, to signal
transduction and gene expression.  Most of these studies have been focused
on organ-level issues, yet cellular and molecular research has become
essential over the last decade in this field thanks to the revolutionary
developments in genetics, biotechnology, microelectronics, and information
technology. By examining these issues in novel manners including utilizing
nanotechnology, controls approaches, and computational biology, we can begin
to explore the link between these disciplines.

Here, I will illustrate why the link between mechanics and biochemistry
matters to biology and medicine with respect to the structural regulation in
living cells.  Specifically, I will probe the question of how cells sense
and respond to biochemical signals with a focus on the cytoskeleton; this
begins to indicate that solid state biochemistry may play a significant role
in chemical signaling. I will demonstrate subcellular stimulation using a
controls approach with a closed-loop feedback system to investigate cellular
activation and transport along with the relationship to the cytoskeleton.
Further, I will show a novel computational system, which we use to
understand cytoskeletal behavior under crowded cell constraints. Finally, I
will briefly discuss research that I previously have conducted and am
conducting including probing DNA conformational dynamics, and utilizing
BioMEMS, molecular patterning, and laser ablation research. By combining
novel approaches through engineering and biotechnology, these
multidisciplinary ideas can make a huge impact to the studies on human
health and diseases as well as have applications in entrepreneurial
enterprises.

SPECIAL CSBi SEMINAR

Creating Computational Resources to Bridge Chemistry and Biology

Cheminformatics and bioinformatics have traditionally been
very separate fields of research. Groups engaged in activities such as
high throughput screening (HTS) or combinatorial library development for
HTS find that informatics tools that bridge the gap between chemical and
biological information are badly needed. The ChemBank project
(http://chembank.med.harvard.edu) is one example of a public effort to
create such an informatics resource. Challenges in the creation of an
integrated chemical/biological data resource include the handling of
compound structures, assay data, and biological annotations. Solutions
to these problems will be presented with specific examples of how data
can be handled to maximize its utility to a diverse group of users.
Finally, research opportunities and ongoing projects in informatics that
arise from this data will be discussed.

Nobel Prize Winner and former Microsoft Technology Chief discuss 'The 
Opportunities of Computational Biology'

Dr Sydney Brenner, the Nobel prize-winning molecular biologist, and Dr 
Nathan Myhrvold, former chief technology officer of Microsoft, will be 
giving the next Cambridge-MIT Institute Distinguished Lecture on Tuesday 5 
October. Together, they will be discussing "The Opportunities of 
Computational Biology"

Dr Myhrvold, who believes that "Genomics is the new Internet, and the boom 
could be even longer and louder," will be discussing the economic 
opportunities posed by the development of computational biology. Dr 
Myhrvold, whose interests range from paleontology to gastronomy, has a 
doctorate in theoretical and mathematical physics and once worked with 
Prof. Stephen Hawking at Cambridge University. After retiring from 
Microsoft in 2000 he co-founded, and is chief executive of, technology 
commercialization firm Intellectual Ventures.

He will be joined on the lecture platform by Dr Sydney Brenner, who will 
talk about the opportunities presented by the use of computation to advance 
our scientific understanding of living systems. Throughout his career Dr 
Brenner, who has spent much of his career in Cambridge and is now 
Distinguished Professor at The Salk Institute in La Jolla, California, has 
been at the heart of the work in molecular biology which has made 
computational biology possible. Formerly the Director of the MRC Laboratory 
of Molecular Biology in Cambridge, Dr Brenner received the Nobel Prize in 
2002 jointly with Prof. Robert Horvitz and Sir John Sulston for their 
discoveries concerning "genetic regulation of organ development and 
programmed cell death". Dr Brenner describes his interests as, "travelling, 
stirring up the scientific world, and good wine."
